Removed wiring harnesses from my 1999 miata donor, connected the brake light assemblies to the wiring harness plugs. Then I hooked up the battery and to my surprise the brake lights came on without switching them on. Also when I engage the brake pedal switch the brake lights go out. Please help.

You'll be surprised what one missing ground can do. You have everything properly grounded?

What year is the donor??? Please see my red/white/blue in my signature line.. OEM there was one ground for the tail/brake lamps.. What lamp units are you using.. You have a multi meter and test light. If not you can get each cheap at Harbor Fright.. Check this for wiring and other info.. www.mellens.net/mazda/

Strange as it might sound this exactly how my Rocket brake lights work.
The switch is a normally closed switch so when not pressed the lights work, pressing, or engaging, the switch opens the circuit and the lights go out. It mounted on the brake pedal itself.
Any chance you are looking at a similar arrangement?

Couple questions, and realize these don't seem related... but it's electrical! Are the plugs all stock plugs or is there any chance the wires got reversed (happened to me on the headlights)? Are the brake lights LED's (in which case you may need resistors)? Do the reverse lights work as expected? Fuses all look good? All the wires are appropriately wrapped, so it's not jumping power / ground between cables? The brake sensor (where the pedal pushes it in to cause the lights to come on, that is hooked up correctly? Just brainstorming, wish there was a more direct answer. Wiring is weird, the plus side is the solution generally ends up being financially cheap, although time expensive.

Wow, where to begin. The wiring and lights are stock, my intention is just to test before trimming the harness. I just ordered a brake pedal switch for 6 bucks, so stay tuned.
